Your lower back and your core most definitely in my experience. My lower back is the strongest part of my back and all this is down to squats. Also, squats are very intensive when performed at high reps with a moderate weight, this will give your core a pasting as your abs help stabilize the upper body along with your lower back.
Now there are lots of different types of squats, and you can always make this exercise more challenging by adding more weight.
I like to focus on quality over quantity....doing an exercise properly is very important to get the maximum return from the work. I see many people in the gym attempting squats, but actually looking like they are bending over or not maintaining good posture.
